I have a couple of suggestions, take a look at the TTYUART libraries in: C:\arduino-1.5.3-Intel.1.0.4\hardware\arduino\x86\cores\arduino
Also, take a look at this thread, you could try using system calls in order to access the UART's registers. Let me know if this helps or if you already have tried this.
